Rough idle and misfire

About a 2 months ago I got a custom tune by one of the best in the business. About 2 weeks ago my car began a very annoying stumble at idle. Its not a violent stumble but enough that I can hear and feel it. Its also inconsistent. At about the same time this started the car began to misfire or backfire at high RPM's between shifts. The first thing that came to mind was to check the plugs but before I did anything I called my tuner to let him know. Well he confirmed that , that should be the first thing to check and replace regardless of the plugs conditions. He recommended NGK BPR8ES's so I boght them and installed them. The idle is better and the backfiring is less but still there. What the hell can this be???? I've been searching for about an hour now and most of what I see is about checking for arcing or a bad coil pack. Any input will be greatly appreciated. I have thoroughly checked for boost leaks and havent found anything with that either. Here is what I have
04 Evo, injen intake, UR 3" TBE w/ cat delete, Hallman MBC set to 21 psi, Walbro FP, and the ECU flash. If this is normal and I'm just being a wuss let me know. Thanks in advance.

What did you gap your plugs to? I have more mods than you and I have the BPR7ES gapped to .26. If you just threw the plugs in without gapping them that might be your problem. I belive your plugs are a step colder as well. I think the BPR7ES would be fine for what you have as well.

I've thought of doing that and havent yet because I thought custom flashes are tuned according to your mods. How would this affect the car if I'm tuned for the intake and switch back to the stock box?

Anyway to check those besides the obvious rips, tears or holes? By the way car only has 9500 miles on it.
