Um, I doubt you could keep a car (running) in gear while stopped at a light with your foot resting on the clutch pedal. I assume you mean while having the pedal depressed or "holding" the car using your clutch's grab point. Either of those have no effect on your transmission other than degrading the life of your clutch when holding your car (Spinning flywheel, clutch rubbing on it as it's applied). When the clutch pedal is depressed fully it (the clutch surface) is disengaged from the fly wheel.
This will in no way affect your other transmission components. : )
