I think that would depend on how extreme the changes and items are.

I had the same issue, and in my case it was fixed by raising the initial position of the stepper motor in EcuFlash. Adjust the lowest value in "Desired ISCV initial step position with AC off-Neutral" to be around 40-50 for the highest engine temp. Also modify the equivalent table for AC ON to read 10-20 steps higher.

I agree that my last tune was done on an Exedy HD that was on the verge of going out. It would start slipping in 4th @ ~3000 rpm.
