Will replacing one new tire mess up center diff?

I would think not because despite the height differences one wheel will not be rotating any faster/slower than the one across from it. Different tread depths mean one tire's circumference will be greater/smaller than the one on the other side of the differential. This means the smaller tire of the two will always be rotating more than the larger one, causing the differential to constantly work and overheat.
I don't think it's a function of ride height at the corners at all.
edit: Actually, unless a lot more weight on one tire vs. another may lead to it wearing down faster.
