Yes, should be covered under paint warranty.
You have to follow the process. If the dealerships Service Manager says no, ask when the District Service Manager is going to be at the delaership. If the DSM says warranty service is denied, you have to file the informal dispute.
As always, be polite, be informed. Have a copy of the warranty, and understand the M&M Act. Give these people a reason to help you. If not, they'll say no just because they can. Then you have to file the dispute.

I first noticed my calipers peeling in the front at around 20k something miles and Huntington Mitsubishi gladly fixed that for me, they even noticed the front were peeling and did those too! Top notch service over there. But now they're starting to peel again!

Also I called my dealer who has always been very good to me (and replaced my wing hassle free) and they said it is NOT up to them anymore as to who gets warranty claims and who doesnt (so shouldnt matter if you go to a 'good' dealer or not) and they are going to set up a meeting for me with the district rep to look at my brakes next week hopefully. So we will see what happens there...

brempo peeling
not true, mitsubishi hand picked the paint and clear for these brembos. therefore it wouod classify as a defective product and be mitsubishi's fault. Yes you must be pushy and it may take time howver on the 03 evo this is so common and there are technical bulletins for mitsubishi that state this. you can get your brembos covered even without warranty. i am sorry, i don't know a good dealer where you are located.

Im almost 99.9% positive that the caliper peel is due to using brake cleaner, or other corrosive products while cleaning the wheel area...

This is true. I never had problems with my calipers. 30k miles and they still looked brand new. Then one day I went to wash my car and picked up some Eagle 1 wheel cleaner at auto zone. It cleaned my rims and made my brakes shine like no other. THE NEXT DAY my calipers where fading to a light pink and peeling in certain spots. Other evo owners said the same thing happend to them when they used certain wheel cleaner. Not sure what they used, but stay away from Eagle 1 wheel cleaner.
The mitsubishi dealer here in AZ got excited and all gittery when told him and couldnt wait to replace them. My car was under warranty though... I wish I had advice for you guys out of warranty.

Yeah i don't think you can do much. I have an 05 and when i took it to the dealer to warranty out my peeling brakes and tarnished/blemished CF wing, they said that they won't warranty it out. The service manager told me that Mitsubishi corp has said that they won't warranty them out anymore. The reason is because the brakes works just fine. The clear coat peeling won't affect it's performance what so ever.
For the rear wing, they said that they will warranty it, but will not replace the wing. What they'll do is color match paint it. Like if you have a white Evo, then they'll paint the CF piece to white, and if yours is red then they'll paint the CF piece Red. So in other words, we're **** outta luck.

So I guess if the paint starts peeling off the car it doesnt matter, as long as it still works fine. That is the biggest line of BS I've ever heard. I would like to hear Ferrari, Porsche, and BMW say that to their customers.

I had my wing and BOTH driver's side calipers replaced just two days ago. It took three weeks from the initial claim to the replacement of my parts. Seems as though there isn't any uniformity among warranty claims. I find that bizarre.
