When any mods are done to the Evo, its best to take it to someone that knows the car well and get it tuned. These cars are very sensitive to change. The ECU's catch everything, but if you pull the battery wires, Both of them, - first, then the + and let it sit for about a 30 minutes, then put the connectors back on + first then the -. This will reset the ECU. Then drive the car for 10-15 minutes. If the idle is still crappy, then its either a bad tank of gas, or it needs a tune due to the mods...
