The best way:
-Get new seals between the halves (there's a company on here that sell them)
-Get new dust seals.
-Check your pistons to make sure there is no scratching or damage (replace if there is)
-Completely dissasemble them.
-Chemically strip them. I personally do not like to media blast them, as it's impossible to guarentee that no media entered any of the passages.
-Powdercoat them (or paint, your choice)
-use Brembo stencils to paint new "Brembo" logos
-Clear coat them with a 2K clear coat.
-Reassemble with new seals and dust covers.

Personally, green - no, yellow - yes. If you want ideas for colours, the following thread will give you some ideas.

Get the decals off eBay, they're not expensive but ensure you get the hi temp ones or else you will be quite unhappy.
