MAF to Speed Density Questions:

Where do I plug my 3 port EBC on a Speed Density Set up (PTE 5858)?
-Compressor Housing bung, wastegate and... intake?

What do I do with my MAF sensor plug? Tuner is using fuel temp instead of AIT.

3 port is for boost control you dont have to touch it.let the maf sensor plug hang or put some tape around it .maf and IAT sensors are not related.

So then just 1 going to the wastegate, and 1 going to the nipple on the compressor housing?

Make sure your tuner is capable of giving you a good tune on SD stock ECU...I had a bad experience on stock ECU SD, and went back to MAF. Drivability suffered tremendously, but made more power on SD.
