Wheel Shaking When Braking Not Rotors
I've replaced rotors and pads and am still having issues with the wheel shaking when I am braking and I can't figure out what the issue is.
I have properly broken in the new pads and rotors and had an alignment as well. Any suggestions on what else I can try?

What exactly did the dealership check? Just because the rotors are new doesn't mean they are straight. Just because they are straight doesn't mean they are sitting straight on the hub. Did they check for a bad wheel bearing or tie rod?
What brake pad are you using? Do you notice this more after hard braking? Was this occurring before you replaced parts?

The dealership checked the suspension last time I brought it in for the airbag recall and my tuner installed the rotors and pads with me, he shook the wheel to see if it was a bad bearing but it all seemed ok. I haven't looked into the tie rod yet but that's my next move. Do you think I need to grease the guide pins and see if that helps?

I never heard of greasing the quide pins helping this problem. I never grease them. Worth a try and easy enough to do.
I'd suggest looking for someone from whom you can borrow a dial indicator with magnetic mount and checking for run out. Limit for the rotor is 0.03 mm. Limit for the hub when pushing and pulling on it is 0.05 mm.

I had same exact problem with brand new rotors and pads. Turns out rear brake caliper wasn't squeezing evenly. Rebuilt all for calipers and problem went away.
