So it is likely a wise idea to also check the Rear Differential, if they overfilled one they could possibly overfill the other given that they use the same fluid. Then while you are at it verify that the Transmission isn't overfilled as well.
If you are past 5k miles you may as well swap the fluids for Redline or Amsoil synthetics as an extra measure of protection.

I dont think the transfer case was totally shot. A bearing went bad in the tc, due to the lack of fluid. For what ever reason they don't or cant service them. They just replace the whole thing. Good if warranty is paying for it. But if you have to pay out of pocket i think Shepard trasmission can rebuild it for a lot less.

No problem with doing it yourself, as long as it's not making abnormal noises then you'll probably be fine even if it is over-filled. If it is making abnormal noise already then let the dealership handle is so they can document the factory paint seal still being intact to prove it was the factory who over-filled it.
