they may have been going off the Flash count....the majority of car manufacturers can tell how many times an ECU has been flashed.... thus if you are a dealer you are expecting to see a low number maybe 1 to 3 because of new tunes released by the manufacture (such as those released by mitsu) and then you come in and your ecu has a count of 5-10....seems high, they believe you have been tuned.
When being dyno tuned your tuner may flash your ECU anywhere from 1-infinity depending on how many changes he makes to the map and how many runs he wants to make.

Unlike a tune, the Cobb AP does not change the flash count. Cobb has provided assurance that the AP is undetectable once unmarried. This is covered in several other threads already.
Switching maps to what Cobb calls the "stock" map, and unmarrying the AP are two completely different things.
Before jumping to conclusions, we need the OP to clarify what state his car was in when he brought it to the dealer.

The OP said he "flashed" it back to stock which would not be unmarrying. When their is an AP map on the ECU, stock or not, it is locked I believe. It doesn't make sense that dealer would touch that just by looking at a seat so I think they were doing something else too.

COBB makes a stage 2 EVO X that they sell at Mitsubishi dealerships in the Dallas area. stage 2 i believe has UICP,exhaust and COBB Access Port, and the car still comes with a warranty...

To the OP I guess maybe when you took it in for some maintenance, they had some recall work or some simple reflash that mitsu mandated be done and thats how they noticed the different map (maybe?). You dont have any other mods? No little bells and whistles to dress up the engine bay or interior? I am only asking because if you did have the appearance of modding the car then that would send them fishing for some warranty issues... that mitsu dealership sounds terrible though, i would avoid them at all costs...

That pothole you hit after you pulled off the lot of the dealership... voided the warranty. Its sad, but on every thread on evom that you see someone always gets screwed by the dealership on warranty stuff.
The best quote I have seen on a warranty thread, I am not sure who said it, was "Evos have a 36 minute / 36 mile warranty"
