If you want to save a little money get the SE, they were only made with the EVO IX model. It has everything an MR has the adjustable Super HID'S, Aluminum roof, Lighter BBS rim, yokahoma Advan tires, and red stiched recaro seats, it even has an extention lip the MR doesn't have. The only drawback is it's a 5-speed, but I never got fast enough to really justify the use of a 6th gear, except that time I went on a road trip to tenn., and I had it up to 140mph. Mine cost $34,249 in Ohio, the MR was $36,000

Plus the 5 speed gets better gas mileage
if i were you, id get the SE cuz its basically the mr without the bilstein suspension and 6 speed(which is weaker)

Ummm, Actually the 6 speeds do go a little faster than the 5 speeds. Once you remove the speed limiter the 6th gear will go to a slightly higher speed than the 5th gear will......

I just bought my MR a few days ago. I am not plannng to do a much mod, so I got a MR. If you are planning to mod the car, maybe SE would be fine. But to keep it stock, MR comes with stiffer shocks, too. Also, they say that 6 speed is weaker than 5 speed. Again, I'm not planning to mod it so much, so I'd rather have an extra gear to keep my RPM in the sweet spot.
I test drove both SE and MR, and 6 speed felt better to me. As for suspession, SE was quite bit softer, but still handled and responded very well. MR is quite bit stiffer, and seems to be tail happy when pused very hard.(Still breaking in, so I'm guessing) So it's all up to how you feel. Either way, it's an Evo!

As far as the 6 speeds being weaker... There are many people around that feel if you are not putting out 450+ hp and not racing it all the time the 6 speed is fine for the average evo owner. Me personally, I am just careful with 4th gear on my 6 speed and haven't had a problem yet.
