The idle is better but it's still a little jumpy. The ECU should be fine but I might need new MAS.

YOu try to clean it....

Search the forum for cleaning MAS, CRC electronic cleaner or CNC electronic cleaner. CAn't remember the exact one. I used it to clean my MAS and it worked.

Helped get the oil off from an over oiled KN filter.

Try that before you buy a $200 plus part.

Have the compression checked, and look at the dipstick. See if the oil is milky. Change oil ASAP anyway.

Yea the light has been on since I pumped all the water out.

I changed the oil and got new spark plugs the same day. But the only problem I have now is the CEL and when I turn off the car it shakes violently. How much would it be to get my compression checked? And do you think I should replace the MAS and/or throttle body?

Yeah like Yzbrad99 said just check the compression than you will know for sure. And you could also have bent a valve. Try cleaning all your sensors too.

To get the check engine light off disconnect the positive on the battery for at least 20 minutes and reconnect the cable. Drive the car around, and if the check engine light comes back on you gotta get it scanned. I have a Snap-on Solus scanner i use, but you could run down to autozone and have them give you the code for free. Engine codes normally don't turn off even if the problem is fixed. They are stored in the ECU until it is reset or cleared.

So yesterday I unplugged the positive wire on the battery while I took off the MAF and cleaned it up with CRC MAF Cleaner. The idle is bettter after the car warms up. The only problem I have now is the engine shaking when I turn it off. I was pushing the throttle cable under the hood and I could see the engine shake so the mounts are done. I'm still going to check the compression and get the CEL code.
Is there anything else I should do or look at?

is it possible that the water gotten into your fuel system? You could try this stuff called "iso heet" it removes water from your fuel system. Same thing happened to my jetta a while back and a friend told me bout it and it stopped my rough idle.

Yea I should try that...
