I think you may be comparing a 2003 model to the 04+ and that wouldnt quite work. If I recall those two trunks are not swappable. If you REALLY wanted a flat trunk you could bondo the hole. But if you were to do that then you need a place to mount your licence plate on your bumper without screwing it on there because that would just look tacky.
I'd say just leave the trunk as is because that is A LOT of work just to have something that pretty much no one would notice. I'd say dress up that rear and go to RRM for the carbon fiber licence plate insert and make it stand out. Get some OEM side skirts to go around the sides and back and buy my turbo or valve cover and turn some heads!

+1 its an 04-06 with evo 9 kit.
I was planning to do something similar as on the second picture, getting an bumper from the evo9 kit and screw the plate on here.
I want your turbo kit and the valve cover!, i just had my spring break here. I spent too much and im kinda broke... lol cant wait for the next week for the paycheck!

oh, its from a 04-06 huh? I'm not going to lie it does look good, but I guess cosmetic mods arent too really my thing. In my opinion it just wont get much attention. To bondo that trunk, color match it (that means repainting the whole trunk) getting a new bumper, have that sanded and painted. Your looking at about $1100 easy. For an *** you get to admire for about 5 minutes out of the day.
You could do it yourself. Weight would be negligible. An extra 20-30 pounds is nothing for our 102 horsepower cars. But I hope you know how to sand, wet sand, and paint. Otherwise the result wont look pretty.
But to sum up your question: bondo would have to be used in that situation. And no, an Evo trunk wont fit.
