Jetta Alarm System - Am I getting screwed?

Jetta Alarm System - Am I getting screwed?
Hi guys, its been a while since my last post but I am in need of some help...
My girlfriend has a 1999 Jetta, which she bought used about 4 months ago from a private seller. On New Years, she lost her main key, so she went to try to start the car with the spare, but it wouldnt work. The alarm was on, and eveytime she tried to turn the ignition the alarm would sound and the engine wouldnt turn. We tried a few things but ended up having to get it towed to a local dealer in Syracuse (which she never went to) because we figured it was a key related programming problem which only a dealer could fix (damn germans!)
Anyway, after the car had been sitting there since Friday, they finally called her with bad news.... ~$700 to fix!!!!
She did have something wrong with the door, where when she used the keyless remote to lock the doors, the front driver side wouldnt lock, so she would have to manually do it with the key. The dealer said that this had something do with the cost, as well as the fact that she lost the master key. Unfortunately she spoke with the dealer and not me, so i didnt get the complete story.
Am i the only person this sounds ridiculous too? i know dealers always overcharge, but this is a little crazy. Do you think they could just remove the alarm alltogether and she can just go without it? It is the factory installed alarm.

yes, they are saying that because the door is f-ed up, they need to fix it or else it wont work. i jsut dont see how that can make sense, but i am not a mechanic.

i'm confused. It worked fine with the old key now it's lost the door is f'ed up. Did you guys mess with the door? It should be a universal process, you lose your key you pay up the rear for a replacement + labor to program it. I think they are trying to pull a fast one on you guys.
Now to your girl, what was she doing to lose a big *** key like that? When did she use it last?

First of all, you need to buy a VW dealer key($13), the programing is a half hour labor. The MKIII Achiles tendon is the window regulator thus I can see you having a problem with that.
Yes, you are completely correct, you can skip/remove the aftremarket alarm module andjust go with a new programing of the key. There is no "master key", there is only one key that starts the car but there is an optional black remote controller with a trunk opener button, lock and unlock, it also has a tiny flashlight built in that operates with a average calculator style battery.
Please, follow my simple steps. Remove the alarm module, unplug it, discconected, pull the fuse, etc. Have the dealer just reprograming the one and only key($13 for the key plus half hour labor). You can buy optionally the remote control which locks the doors and also raises and closes the moonroof and windows plus locks the doors. In order to do the functions of the remote control the dealer will do it for free, it takes 30 sec to reprogram the remote control.
