No, I haven't spent much time looking at it. I've checked all the simple stuff (except taking the filter off) and nothing has fixed it. I'm thinking about trying to replace the TB next. (Though I don't know what the diameter of the intake manifold is... so it may be a waste of time.)
Edit: I still think the bottleneck is on the intake side... except I don't want to replace the compressor housing. I feel that's more of a "band-aid" than a fix.

you know the more I look at it, the 4294R is a f'in awesome turbo. Too big for my setup but I will deff be installing one down the road once I have a larger plateform to work with (inline 6 or larger).

I think the problem is I changed everything on the hostside but nothing on the cold side. I purposely did not buy a new intake manifold prior to the tune because there are people out there that are making 600hp on the stock intake. (I never paid attention to their hot side conguration.) I purposely chose to wait and see how the car did with the current config before making the decision to "go bigger". Now that it's having the problem, the end result may be to replace the intake manifold with an aftermarket unit.
What this really comes down to is I want to know where the bottleneck is before spending money. I'm sure I'd solve the problem if I replace the intake manifold, tb, cams and build the head, but in the end I'll never know what it was that caused the initial problem. I don't really want to spend $$ for the sake of spending $$ (if that makes sense).
What I really wish I had was a way to measusre air flow on both the cold and hot sides :P

So wanna hear somthing pretty funny. my lawn mower wouldnt run. so i determined the coil was bad. then I had a beer and decided what the heck. lets see if i can make her run w/o buying any parts. clean up the coild contacts, figure out how to seperate the non replacable plug wire, and check the wire impedance. it was 12.8 Ohms, and the wire is only like 8 inches long. I had some extra MSD super conductor 8.5MM wire and decided I would make up a cable with MSD end and silicone boot. checked the Impedance and it was 1.8 Ohms. pluged everything up, and it started. never ran better even when it was new. that is funnnnnny.
