Disconnected battery. Now won't idle.
While working on my car yesterday, I had disconnected the negative battery cable. Now the car won't idle. It also seems to be running poorly (missing). Is it possible that my XEDE did not initialize? Everything was great before disconnecting the negative terminal. Should I disconnect the positive side?

That's not true with an XEDE. On the dyno, it took exactly 1 run and less than a minute. There is no way it would make the car run like total crap like Del Turbo is describing. I've DC'd my battery loads of times. The problem is something else.

I had a new PE timing belt installed at Turbotrix. The car was running fine. It was about a 2 hour drive home in heavy traffic. At some point, it popped a CEL. When I got home, I removed the belt cover to check it out. I also unhooked the negative battery cable to see if it would clear the CEL. The CEL went away, but the idle is now dropping to 500 or lower when I let off the gas. The car keeps stalling. The car ran great until I disconnected the battery.
Why does the odometer and clock reset when you removed the negative connection, but it doesn't clear the radio settings? I think the radio will only reset when you remove the positive cable.

I don't think so. It was running fine up to the time I pulled into the driveway. After I disconnected the battery, it kept stalling. I'm going to check the cam gear position when I get home.

Could it be an intercooler hose that's loose?
I've had mine come off a couple of times and that causes the car to stall.
Maybe it hasn't come completely off but is very loose?

Check all your hoses, including intake pipes (especially those hoses connected to your BOV), etc. You might have accidentally loosen a hose or two when you take off your timing belt cover... hope you find the cause soon.

Check your cam timing...it is possible that you have jumped a tooth or two on your belt... we have seen a vehicle run correctly for a time and then jump teeth if the tensioner is not adjusted correctly... the adjustment is very specific on the Evo tensioner...
The oil pump also needs timing when installing a new cam belt...check that they did this when installing the belt....this procedure requires the exhaust downpipe to be removed to access a plug in the front of the motor...a right PITA
When a CEL is thrown it is always a good idea to read the code and not just reset it as they are not always the codes we assume they are
